In this case things go in the AppData folder - in the folders depending on the type (mods in Mods, assets in Assets, etc). So you'll have to check for updates, and update automatically. The downside to that is that mods lose the connection to the workshop and will not update automatically. Sadly Steam's offline mode disables the workshop, so the only option there is to move them to the local folders.
